I've run into this problem with other program notifications as well. This seems to be a relatively recent bug in Windows.

My only solution is to keep the main program window small enough that when the notification does pop up, you will see at least part of it. The other option is keep an eye on the Task Bar.

I know this is a pain in the neck, but until MS fixes it, we'll have to deal with.
